Shotgun metagenome sequencing was performed to reveal eco-physiology of bacterioplankton in Lake Biwa, Japan. Water samples were collected from the epliminion (5 m) and hypolimnion (65 m) at a pelagic station of the lake. Bacterioplankton was collected from 0.2-5 micrometre size fraction, and the DNA was extracted, fragmented, and sequenced by the Miseq platform (2 x 300 bp).
