This paper introduces the installation method and standard analytical workflow of QIIME2, enabling fellow researchers to get started quickly. It also elaborates on intermediate steps and parameters, guiding users to optimize these parameters to obtain more accurate results. Furthermore, we summarize common problems and solutions encountered during software installation and usage, including data import and export, feature table generation, alpha and beta diversity analysis, species composition analysis, species comparative analysis and downstream visualization.
