The tree of Figure 3 was pruned using Newick Utils v1.6 (Junier and Zdobnov 2010), leaving only leafs which represented symbionts associated with sets of lucinid sister species present across the Isthmus of Panamá: <i>Codakia orbicularis </i>(Caribbean)<i> </i>and <i>Codakia distinguenda </i>(TEP) and <i>Ctena imbricatula </i>-<i> Ctena sp. </i>(Caribbean)<i> </i>and <i>Ctena galapagana </i>(TEP). <i>Monitilora </i>sp. symbionts were also left in the pruned tree as an outgroup.
