We collected Phoxinus phoxinus from the Middle Rhine and Meuse, and Phoxinus csikii from the Upper Rhine and Danube. We assembled mitogenomes from the raw sequences and performed sex chromosome identification investigation using the SexFindR pipeline on approx. 10x Illumina whole-genome re-sequencing data per individual. Thirteen males and females, each, of P. phoxinus and eight males and females, each, of P. csikii were included in the analysis.
