细菌物种鉴定的金标准是DNA:DNA杂交,随着于下一代测序技术的发展,越来越多的细菌基因组已经在公共数据库中可用,基于整个基因组的平均核苷酸同源性(ANI)等算法可以取代目前的细菌物种划分的实验金标准。本数据库可应用于细菌基因组的精准鉴定、菌相关产品质量控制、菌株资源挖掘和感染疾病诊断等。从NCBI收集细菌基因组组装数据,并根据文献调查合格发表情况确定合格发表物种和代表性菌株,根据基因组质量(污染率小于5%,完整度大于90%),通过进化分析去除分类错误菌株,并更正名称和ICNP同步,建立了一个高质量细菌模式菌株基因组数据库。
The gold standard for bacterial species identification is DNA-DNA hybridization. With the advancement of next-generation sequencing (NGS) technologies, an increasing number of bacterial genomes have become available in public databases. Algorithms such as whole-genome-based Average Nucleotide Identity (ANI) can replace the current experimental gold standard for bacterial species demarcation. This database can be applied in precise identification of bacterial genomes, quality control of bacteria-related products, strain resource mining, infectious disease diagnosis and other relevant fields. We collected bacterial genome assembly data from NCBI, confirmed validly published species and representative strains via literature surveys, screened eligible strains based on genome quality criteria (contamination rate <5% and completeness >90%), removed misclassified strains through phylogenetic analysis, corrected strain names and aligned them with the International Code of Nomenclature of Prokaryotes (ICNP), thus establishing a high-quality genomic database of bacterial type strains.
