Antibiotic residues in livestock and poultry products have been a menace to food safety and public health. However, little is known about the pharmacokinetics associated with gut microbiota which is involved in drug metabolism and interaction. Ciprofloxacin (CFX) is a broad-spectrum antibiotic shared between animals and humans. Herein, we used a silky model to study the pharmacokinetics of CFX and changes in intestinal microbiota throughout development in chickens. Our data indicated that the sebum was the slowest metabolizer in silky. CFX-treated caused oxidative injury and indicated traces of hepatotoxicity and nephrotoxicity. Furthermore, we found that 6 phyla and 14 genera of gut microbiotas were closely associated with CFX metabolism and CFX-treated provides a window for the proliferation of pathogenic bacteria in the early. Collectively, certain gut microbiota may accelerate the drug-degradation process under upset (e.g., Ruminococcus, Eubacterium and Escherichia).
